The songs by Aimee Mann in the Magnolia soundtrack are also great.

And this may not be a popular choice around here, but some of the songs in the Judgment Night soundtrack (duets between rock/metal bands and rappers) are great. Bonus for Dinosaur Jr. + Del the Funkee Homosapien; Helmet + House of Pain and Faith No More + BOO-YAA Tribe.
